God permits, he does not approve
That God allows something to happen does not mean he finds it good.
Faced with evil, a common confusion is to think that if God permits it, then he wills it as something bad. That is not so. Permitting is not approving.
Faith upholds that God can draw goods even out of evils he does not desire. The Cross is the strongest sign: from sin and human violence, God drew out salvation. We do not understand everything, but we are not facing an indifferent God.
The key is not to use doubt as an excuse to remain idle. A question well lived can bring you closer to God if asked with humility, if it seeks truth, and if it is willing to change something when it finds light.
